Goaltender Samuel Vyletelka made 22 saves while also getting his first career OUA win.
The Badgers started the game off on the front foot, leading 2-0 at the end of the first period thanks to goals from Sims and Rogers.
Windsor dug deep and tied the game with two goals in the second period.
Cournoyer scored the eventual winner in the third period for the Badgers on the power play.
Jacob Hoffrogge, Zander Stewart and Jordan Stock each notched one assist in the game.
The Badgers were outshot by Windsor by a count of 24-18.
